Need help with muxed MPEG files

I converted some MPEGs to appleTV format, but the sound did not transfer. I was told this happens b/c the files are muxed (the video and audio are separate). To transfer completely to appleTV, the audio and video need to be combined ("unmuxed"). Does anyone know how to do this? Thanks
