cloning the startup disc...

I recieved my macpro today (NVIDIA card) and wanted to replace the 320gb drive it came with. I have ordered 2 WD caviar 750gb drives (haven't come yet), and have a new 500gb drive as well.
I was going to begin the setup of the machine, and thought i'd use the 500gb drive as the main system drive and apps. How do i go about this?
Does it matter what bay your startup drive is in (ie, should i put the new drive in the bay that the OEM drive occupies)?
