120 seconds to a 40 second file means you're speeding the file up (25 to 75 fps).
The human eye really can't even register much above 60 fps and older machines couldn't play every frame anyway.
Easiest method using QuickTime Pro would simply require you to add (scaled) your video track to a 40 seconds audio track. Open the Movie Properties windows and "Extract" this new video track and Save As to make a new file.
