Repair Permissions Question

I bought my Mini in May and have not really used it much.
(still using the manuals) Yesterday, I bought an iPod shuffle and in the process of setting it up, used the installation disk that came with it. The installation disk included an update to iTunes. This morning I realized that I forgot to repair permissions before and after the installation process. Is it too late to repair permissions now? Should I be concerned about possible negative consequences?

Actually this always happens to me too, but the message says that Disk Utility "uses special permissions" for whichever directory or file. It does not say that permissions are Repaired at all. It is probably an informative message explaining that the right permissions are different than they were before - probably after an OS update or something.

As far as I know, everyone is experiencing these non-issues.
