Browsers, Application Folder and Java?

We have something I have never seen. My son's iBook started having problems in both Firefox and Safari. When he goes to any website requiring a Java applet, both refuse to run the applets. We reinstalled the browser, etc.

But get this: when you keep the browser program OUTSIDE of the Application Folder (i.e., on the hard drive folder, or on the desktop, etc.), it works just fine.

The browsers surf just fine, load websites, etc. Just won't run applets when the program is in the Applications folder. They run Flash fine. Just not Java applets.

Any advice?
