I keep getting a "connection lost" message and then have to "wake up" the keyboard. I just changed the batteries in both the wireless mighty mouse & wireless keyboard. The mouse keeps getting very "choppy" and unresponsive, then straightens out after a few minutes. Also lots of keyrepeats. The problem has been here for a while but seems to be getting worse. All software & firmware is up to date. When I turn on the keyboard the light only stays on for a few seconds then goes out.
You just have to minimize the interference between the Mac Pro's BT antenna and wireless mouse/keyboard. The BT antenna on the Mac Pro on the bottom of the case and is covered up with a label. You could try raising the system a few inches to clear the way for wireless signal come through.

I'm actually using an apple wireless keyboard & Apple wireless Mighty Mouse. Both are only a few months old & have brand new batteries. I'm having a very difficult time typing this as the mouse is studdering & the keyboard keeps quitting on me.
I appreciate any help or advice.

If you open the side panel. Near the hard drive bays, there should be a small cable with a label "BT", is that cable attached to the small board (bluetooth module)?

I opened up the box, looked for the cable that you mentioned but didn't find anything with a label on it. I did fine 2 different small cables that may have been the one and wiggled them a bit. I then cleaned out the unit with compressed air and now the "connection Lost" message isn't appearing and the mouse seems to be working as it should. I'm not exactly sure what the problem was but it was frustrating.
