This now happens way to often. I'm on computer A controlling computer B via Remote Desktop. Now I switch on compter A to a different app (i.e. Safari) and then back to ARD. Every mouse click on the compter B window is now a right click. I have to close the ARD session with compter B and open it it again to get my proper left click function back.

Are you on a laptop? Or are you holding the control key as you click outside of the ARD window and into a new program?
If so, and maybe either way... once you are back in the ARD window, just press the control key once so that the ARD window "releases" that key.
If you are holding it or right clicking out of the ARD window, the ARD session is assuming you are still holding it, so every time you click, it thinks you are right clicking.

Maybe you are right clicking outside of the ARD session window? Since right click is the same as holding the control key and clicking.
I just know that it was a possibility because I used to use the Option key a lot to hide all the ARD windows when I clicked out of ARD. Then when I went back into the session, it would act like the Option key was still being held the whole time.
