I was having the same problem. QT 7.6, Intel mini, 10.5.6.
I could play the m4v files in Finder (Get Info Preview), iTunes and QuickLook, but trying to open in QuickTime Player would result in a crash.
I used Time Machine to revert to QT Player 7.5.5 and I can open and edit the m4v files again. I left the rest of the QT 7.6 install intact, only replacing the Player application.

It's the ac3 5.1 audio tracks that let QT 7.6 crash.
I have to open the m4v video in QT 7.5.5 (on a different machine or partition), change surround track allocation and save the movie.
Going back to 7.5.5 with Pacifist did not help because I could not play copy protected songs in iTunes anymore.
Another thing is that QT tries to use the internet connection. There is an alert window from firewall that shows me that.

If you mean remove the 5.1, then that's a no-go for me. What's the point then? DPLII encoded in the AAC *****. 🙂 I'm just going to not upgrade to 7.6 on my other machines. I see no compelling reason to do so.

And WTH would the AC3 cause it to crash. It's Apple own spec (for the AppleTV that is) that requires AAC and AC3 be encoded together, otherwise the aTV will play no audio. How are you supposed to encode it and test it on a computer before syncing it to your aTV if 7.6 crashes on Apple's required format? Makes no sense at all.

Let me add some news.
QuicktimePlayer 7.6 even crashes when you try to feed it with movies compressed with Handbrake and multi audio tracks. But this has to do with HB generating tracks with "unknown" language.
You could download "Subler" which lets you edit mp4 files. Change the language to English for example and save file optimized.
Than open in QT and make the edits audio assignment described here:
http://discussions.apple.com/thread.jspa?threadID=1706701&start=0&tstart=0
That is all very complicated and time consuming.

I'm sure the problem for Apple is to make 5.1 passthrough and normal stereo system sounds work at the same time. You can see how problematic this is when you change the volume in QT or iTunes when playback a 5.1 audio file. It always has to be full up for passthrough.
If you chose passthrough in any App you'll loose sound output for all other apps.
That's why it is offered in ATV. But with a normal mac, you want a lot of different Apps to work at the same time, even if you have QT open and watch a movie with 5.1.
Apps like Plex don't have to deal with this. They kind of "Highjack" the whole system for their tasks.

I'm very confident that Apple handles all these problems with a new Quicktime in SnowLeopard.

ps
I've written this in the "iTunes for Windows" category already.

The problem with QTPlayer 7.6 has been verified to be that it crashes on any MP4 file which has more than one audio track with an Unknown language. That is, QTPlayer 7.6 doesn't conform to the spec for MP4 files. This is common for many custom encodes with programs like VisualHub (less often) and HandBrake.

I wrote more about it here: http://discussions.apple.com/thread.jspa?threadID=1916412&tstart=90

It is easy enough to mark your audio tracks as English. Use a nifty little app called Subler, written first for adding chapters and subtitle tracks to existing movies. It also lets you add/edit MP4 and iTunes-specific tags, which is very useful. Check it out at http://code.google.com/p/subler/
