You have to decode to wav, and then in iTunes click right on the song : create apple lossless audio 😟
It´s very boring three times coding and decoding from flac via wav to ape!

i can understand your feeling now because i have ever encountered the same problem as you. i can't listen to my favorite music by my ipod player because its unsuppored APE format. but luckily i got the solution. It's called itunes assistant. it can convert APE ,wav,cue to mp3and import into itunes. i got a free trial for this software and then i bought it because i feel it's worth.You can try it at www.aniosoft.com if you are interestd in it.
XLD can convert .ape directly to .m4a, but with errors.
type of output file you can select in XLD - preferences
1.
output - .flac
XLD - open and convert .cue file(s), and we get .flac files
2.
output - apple lossless, if you need lossless;)
open and convert all .flac files with XLD, and now we have .m4a files for iTunes/iPod
