Some Gmail emails not showing up in Mail.App

I just changed my Mail settings for my Gmail account from PoP to IMAP - i.e., I created a new IMAP account, made sure it was working, then got rid of the PoP one. Mostly, things are working fine, except I'm having one problem: I have some emails that are in my webmail inbox that don't show up in my Mail Inbox, or anywhere in Mail. I set the email to "unread" on my web account, but still nothing.

Also, my various Smart mailboxes and the Gmail folders keep showing I have unread mail, but if I click on those folders, the number goes away and there are no unread mails. What is going on?

I have my Gmail account and Mail.app set according to the Gmail directions.

Not certain, but this can fix myriad Mail problems...

Safe Boot from the HD, (holding Shift key down at bootup), it will try to repair your Disk Directory while the spinning radian is happening, so let it go, run Disk Utility in Applications>Utilities, then highlight your drive, click on Repair Permissions, then move these folder & file to the Desktop.

Move this Folder to the Desktop...

/Users/YourUserName/Library/Caches/Mail/

Move this file to the Desktop...

/Users/YourUserName/Library/Mail/Envelope Index

Reboot.

The email shows up in my web Gmail Inbox; it doesn't show up in my Mail.app Inbox. It did, finally, show up in one of my smart folders, which now leads me to wonder: I've got a Gmail Label that corresponds to the Mail.app smart folder - does that somehow suck the mail from the Apple Inbox into the Smart folder? If I drag the email from the smart folder into the Apple Inbox, it doesn't appear there.
