iDVD SlideShow function has a 99 photos limit per Show as I remember it.
I did not use iMovie. iDVD did not enforce any limit. I will try to start with iMovie. Seems like this extra step is alot less painful than the other options.
b. No Apple has not addressed the 12-bit/16-bit audio - out of sync problem.
Only way is to export out the audio and in an audio editor convert it to
.aiff 16.bit 48kHz
Audacity is a free tool on the net. Google it.

c. If You built Your SlideShow in iMovie up to version HD 6 You might try to
• select all in TimeLine (audio tracks visibly)
Out of curiosity, why the old version HD6? I have version 8... I have to admit, my kids have not liked the newer version, so we have loaded HD6 on most of the mac's in our house...wondering if this is yet another reason to keep HD6 around...
• Advance/Extract audio
• Lock audio to video
• Save
• Have a new try - Make a DiskImage first and test this with DVD-player and
see if audio plays OK
If so burn with Apple Disk Util tool or Roxio Toast™
