Mail can't be read, duplicate messages

All the mail in my inbox disappeared from my pop-3 account. I followed instructions and deleted the envelope file and got some messages back--those that we're older than 2 years, but none of my recent files. I then rebuilt the inbox and got all my messages but when I try to open them I get the message, "The message from xxxxxxxxxx concerning “Re: YYYYYYYYYY” has not been downloaded from the server. You need to take this account online in order to download it." I have no mail on the server. If I go into spotlight and search for that message it does show up and I can read it. I found where the message was located and tried to put it into the same folder as the ones I could read. I copied all the messages in my inbox and put them into a folder, tried the envelope and rebuild routine but got triplicate messages that still couldn't be read.

I know I have completely messed up mail, but I still have my messages, just no access to them. What do I do now?

Some additional information. On the triplicate messages, it appears the middle one is real and can be deleted, the other two give the "The message from xxxxxxxxxx concerning “Re: YYYYYYYYYY” has not been downloaded from the server. You need to take this account online in order to download it." and cannot be deleted. Still don't have any of the recent messages, though anything new does work correctly.
