This one had got me for a few hours too, even though I had installed Xcode 3.2 (Essentials) from the Snow Leopard DVD when I upgraded.

How I resolved it on my system:

Go back to: Snow Leopard DVD > Optional Installs > Xcode.mpkg :

Option: System Tools > Checked
Option: UNIX Dev Support > Checked <-- Important

Run installer. No reboot necessary. Compiler commands execute as expected.

configure: error: C compiler cannot create executables
