I installed Snow Leopard yesterday. When I came down this morning I discovered that all of my rogers.com email boxes had 4 copies of each email in each in box. The me.com mailbox did not have this issue. I put them all off-line when it appeared that copy number 5 was starting to download. The box to delete files on the server had ben reinstated for one of the rogers accounts, which had not been set in Leopard. I have used this computer since late May using Leopard without this problem. Any suggestions? I haven't yet called Apple or Rogers.

I have not yet found a work around. I am reluctant to trash my mail prefs file because that action requires that I reenter all my account information for six accounts. Deleting the mail caches and rebuilding them did not remedy the problem.

I had this problem once during testing, and filed a bug report on it.
Have not been able to reproduce since.
Do you also use Entourage?
I believe mine occurred when I had both running during testing.
I am getting two copies of every email as well, but it is also going back at a certain point in the day and re-downloading two copies of EVERY email since 8/23. So this morning I wake to fine that instead of the 5 new emails I would have in my box, there are 262. Two copies of every email since 8/23, even the one's I've deleted. VERY frustrating!! I am not on an exchange server, just regular pop3 email accounts.
Same here, and this has never happened to me in the 10 years with my service provider. No exchange, just regular POP acct. Only has happened once so far - I left for 10 mins and came back to 233 emails. Just sorted by unread and deleted.
I'm seeing this as well. Duplicates were downloaded and I deleted them. Later they were all downloaded again, so I'm currently at three copies of all emails since installing SL. Straight POP account.
I did notice that remove from server after downloading was checked and set to one week. I don't recall what the previous setting was, so I've set it to immediate to see if that makes any difference.
Those having this problem, please use the Finder to open Home/Library/Mail and locate the file named MessageUidsAlreadyDownloaded3. Use Get Info to see when this file was last updated -- should be after the last time new messages were downloaded?
Quitting Mail and removing this file, and then relaunching Mail will result in a freshening of the file, if it has become corrupted, but will once more download everything still on the server. But hopefully for the last time.
I deleted the MessageUidsAlreadyDownloaded3 file as Ernie suggested. It's last-modified date was way back in May 2009. I have to wait for new mail in my Exchange account to see if I am still receiving duplicates. I will edit this message afterward.
I am also having this problem - it is driving me crazy! Since upgrading to Leopard, I am having multiple messages appear in mail. I now have 3 copies of every message.....
My accounts are with custom domain servers, not with Rogers (although Rogers is my ISP it shouldn't have anything to do with retrieved messages from another server)
