Quicktime can export to a number of different formats.

QT 10 can save .AVI to .mov, iPhone, appleTV, or iPod formats, and in either 480p or 720p.

Your iPod will not handle 720p video.

I'll vote for Handbrake which I use because it makes iPod/iPhone versions so much more quickly than iTunes. I think you need to have VLC installed for it to work properly.
