The media folder will reset if the external drive isn't ready when iTunes launches. To fix it place the whole library on the external drive, not just the media folder. See Make a split library portable for a guide to rearrange a library that is currently split across two drives into a portable shape that doesn't suffer from this issue, and is easier to back up and move to a new drive or computer when needed.
