Lost Important Application Data - Problem w/ New Computer and New Phone

Let me start with the progression of events:
Purchased original 4GB iPhone (when it first came out)
Synchronized it with my PowerBook G4 (weekly)
...fast forward...
Purchased a 3GS
Restored my backup of my original 4GB to it (from PowerBook)
{Life was good}
Bought a brand new iMac
Plugged in my iPhone 3GS to the iMac, selected Authorize Computer (success), right click on iPhone in iTunes, picked Transfer Purchases (success, VERY fast process though).
Chose to synchronize Applications assuming that everything would come over since I transferred purchases and authorized computer.
LOST EVERYTHING, including very important application data that wasn't synchronized with my PowerBook...in fact, re-synched with my PowerBook after this fiasco and still no data in the apps.

HELP!?

I get that, perhaps these are two issues. I transferred the purchases of about 20 apps and one actually transferred to my computer. Tried it twice, synched with the old laptop to put the apps back in between attempts.
