To get the most useful help you should give more info such as the iPhone OS version, your computer OS, and iTunes version.
Sometimes this is caused by a corrupted metadata file and is fixed by downloading a new app to the phone.
If not, take the usual troubleshooting steps:
Reset phone - press both home and sleep/wake buttons until the Apple logo appears.
Restore in iTunes using a backup.
Restore as a new phone.

It happens to me too. Specially, the purchased apps don't sync and do not consistently open for use. I have tried all the tricks of resetting the phone and re-installing the apps.
My itunes: 9.0.1
I have even visited the local apple store. It works when I reinstall everything but the problem reappears again. I am loosing patience!

If you haven't restored the phone in iTunes, first with a backup and if needed as a new iPhone, you haven't tried all the tricks. See my first post.
If restoring as a new iPhone doesn't work, there could be a hardware issue requiring warranty service from Apple.
I experienced the same problem. It happened when using Stanza to read a book and the battery died. When the phone was plugged in, it locked up on start. I restarted the phone and then none of the downloaded applications would open. All native applications worked fine. I deleted the Stanza application and re-installed it and that freed all my applications! YEAH!
