It actually appears that in iTunes 12 / Yosemite, you can delete the iTunes Extra file from iTunes altogether (just pick "Keep File" when deleting it from your iTunes window) and iTunes will recognize that there is an Extra's file in the folder with the movie. So instead of merging the files, just delete the Extras file from iTunes and pick "Keep File" instead of "Move to Trash". It will then look and act as expected.

How do you edit the movie and the itunes extra? I have been searching and I have no idea where to go. I have several movies like this and the itunes extra file was all over the place from mocing the information to an external hard drive to move it to my new mac.
Right click the iTunes extra and right click 'get info' then click the info tab (if not already selected) and in the bottom right hand corner there is a check box for 'part of a compliation' when this is checked the extras and the movie will now be merged.

The "compilation" solution worked great for me, too. But after I updated to OS X Yosemite some movie+extras files that were previously together under one icon were separated. And now there doesn't seem to be a "part of a compilation" check-box anymore to undo this manually. While some of the movies+extras could be restored to one icon by just redownloading them from the itunes store, another one remains separated no matter how often I try. Is there any other way to put these files together again? (Already tried deleting both icons while keeping the files and reimport them, but they are always being added as two separate files, ie. extras and movie).
