Do you mean the internal battery? if yes, then I agree with Tamara... no need to ask this question...
If you mean an external plug in battery... some will work on 3GS... some will not due to small changes on the 30 PIN connector voltage for 3rd party accessories that 3GS has that 3G or 2G doesn't...

Because maybe someone needs a new battery, and went to iFixit.com to buy one, and found that they sell batteries but say they are for the 3G only, but the buyer was curious if they would work in a 3GS and thought maybe someone here knows.
That is because there are no 3GS's that are not covered by warranty. The battery is not user replaceable. If you need one, Apple will fix it for free.

Your are correct they are all in warranty. Do some research before you make a claim they are not user replaceable though(I know because I have installed batteries in my Iphone 3g and a friends)
To answer the OP as long as the mAh is the same it will not be a problem.

Do you mean you can physically replace the battery? Yes, if you are skilled with small tools and tight spaces, have good tools, good instructions and don't slip. There are about a dozen tiny screws to be removed and replaced without stripping them, a half dozen small cable connectors to undo and redo. So yes, you can do it. However, doing so voids your warranty. Your choice.
