I have the same problem: sync'ed computer dead; backup file on dead computer; want to sync ipod touch to new computer and not lose everything!
Does CopyToy.com work for Apps as well?
Apple should definitely address this. Seems like there should be a way to backup ipod to new computer, and only allow that content to go back to same ipod.

To copy all purchases from your ipod to your new computer you'll need to do this:
Make sure your computer is authorized in the Store menu in iTunes and autosync is disabled. Connect to your laptop, right click on your ipod in the device list and choose "transfer purchases". This will copy your bought media and apps to your new computer.
Your settings and data are part of the backup. To back up manually right click on your device again and choose "backup". See what's included in a backup here: http://support.apple.com/kb/HT1766
Set up at least one event and contact on your computer to be able to merge your calendars and contacts after your ipod got wiped during the first sync.
Restore your settings and other data using the manual backup you made before.
