I can't help with the iSubtitle issue, but actually recommend you just switch to Subler for adding soft subtitles / closed caption streams. From my understanding, iSubtitle is actually using Subler's code anyway. Subler is open source and can be found at http://code.google.com/p/subler. It's a brilliant little application that also allows for tag editing. You can even import streams from other container formats into an mp4/m4v container.

Been using the one you recommended all morning, although its not as sleek looking as isubtitle it does do the job. Although I have an issue I can resolve, and was rather hoping you maybe able to help. I have managed to put soft subtitles on the tv show 24 and they work in itunes, quicktime and appletv. However for some reason on two film I have done they work fine in itunes and quicktime, but when I check in appletv the films do not appear at all. Ive synced itunes with appledtv to no avail.
