I'm running into the same problem on a MacBook running 10.6.2. Both the 10.6.2 and 10.6.3 Combo Updates fail after writing files and optimizing the system. Of course, the files are being written and optimized in a temporary folder sandbox, not actually in the "real" directories. When I look in the Console, it appears to be that the failure has something to do with writing the "rc.deferred_install" file to the "/etc/" directory. In fact, it may not be writing the file itself, so much as the "set times" function (which Google reveals is a woe for rsync users as well). Dunno what "set times" does, dunno how to disable it. It seemed logical to me that the root user shouldn't be stymied by mere permissions issues, but when I ran the command line installer as root... it was stymied by this same problem (can't set times, therefore can't write rc.deferred_install to /etc/, therefore the whole install fails... with, I might add editorially, the world's least helpful error message."

I'd appreciate any thoughts on how to fix/get around this too! My gut tells me that this is an installer problem, not a system problem -- what's broken is the deferred install step, not the update or the system. But how to fix?
