As the years and new macs pass by, 'migration' (it would seem), has corrupted overall functionality. I have tended to update over DSL and have used migration for years... Generally migration is remarkable except for some time now it seems to have corrupted a little, somehow. "Repair Disk Permissions" regularly presents this message (along with the other thing supposed to be ignored-- SUID was it? or something like that).

The most annoying symptom is sort of an unpredictable 'Sleep' problem. MacPro (10.6.3) wakes up and fails to sleep, unless manually clicked back to sleep. It generally happens nightly. I have wondered if it could be power line surges, but other Macs here stay asleep. Or could it be sourced through DSL, a digital vaccine or what?

I'm trying to rebuild a separate disk manually, but it is so hard to import mail and restore it as it should be. Even Safari bookmarks importing runs into greyed-out files or they are titled in giberish. I try many times to unlock files, think that it should be unlocked, later to find new locks that can't seem to open.

If this keeps up, it may be time to "get a realistic life", not bother with powerful computers any more.

No, you're barking up the wrong tree on the permissions. This message can be safely ignored.
Sleep issues are difficult to troubleshoot. You can try troubleshooting steps like disconnecting all peripherals, creating a new user account to see if it is systemwide or limited to your user account. You also might try testing in Safe Mode (It will take more time to startup in Safe Mode because it runs a directory check.)

Migration via setup assistant on first boot or upgrading on top of previous OS is the only sensible way to do things. My current SL installation came from the G4's initial Jaguar installation via upgrades through all OS versions. I've never done a clean install or a manual install since starting with OS X, except isolated tests during beta-tests of those cats.
