Safari won't remember window position

Try going to System Preferences>General and near the bottom you'll see a check box "Close windows when quitting an app" as here:
make sure that is unchecked, come out of preferences and then try the windows again. For me it worked most of the time, I have been advised to reinstall El Capitan to see if reinstalling makes sure it does it every time. Hope that helps.
Try holding down the Option key when moving a Safari window to where you want it — by the way, this also works in making a new Finder window open where you want it to. FWIT I don´t have this Safari window problem, but I´m running Sierra 10.12.6 with Safari 10.1.2. I think you´re still on Snow Leopard, so how about maybe updating to the latest OS that your Mac Pro can run? Time consuming, yes, but it wouldn't harm to try and it could help!
