How can I clone my MacBook Pro to a new one if my user file is on a separate partition?

I have two drives on my macbook pro, one SSD with my file system and one HDD with my user file. I have a 1To External drive with two partitions the same sizes as my two internal drives. I Bought a new macbook pro and want to clone my older one to it.

I cloned the the system disk first with SuperDuper! and copied it to the new mac using Migration Assistant. I then tried to Migrate the data from the User File partition but Migration Assistant could not find this partition (I guess because it does not contain a system file). I created a new account, separated my new macbook pro SSD into two different partitions, copied the user file from my external drive to the second partition, tried to change the location of my new user file but this did not work.

When I try to Startup from my external drive, it seems like my user file is located on my new macbook instead of my partition on my external drive.

Any idea on how to clone my two partitions into my new macbook properly, so that it works exactly the same as my older one ?

The lateJames Pond wrote a wonderful set of illustrated, approachable articles on all thing Time Machine, and many things related to that. He wrote an article on your very subject, as part of his series of articles on setting up a new Mac from an old Mac, its backups, or a PC.
