My headphones stopped working on one side after getting them about two weeks earlier with my new iPhone and I was wondering if I can get a free replacement pair from apple for free or if I would have to pay for new ones?

You say "about two weeks." IF it's not over two weeks, take them back for a refund and then repurchase. If it's over two weeks, take them back and ask for warranty replacement.
