Logic Pro X tuner

Tuner is not in tune with software instruments or flex pitch. According to the built-in tuner in Logic Pro X my guitars and basses are in perfect pitch, but when I listen together with software instruments they are out of tune, regardless of which e-piano/piano/synth/software guitar-bass I use . Processing the audio guitar/bass-track with flex pitch confirms the problem: pitch is 15-25 cents high. Adjusting the pitch in the audio track solves the problem, but in my opinion it should not appear in the first place. I realize that guitars and basses have inherent issues with tuning, but this is a consistent problem with all the guitars and basses I have recorded. Anyone else experiencing this?

The tuner does a good fundamental tracking, but this leads to problems with instruments with inharmonic partials. Flex pitch seems to do a different pitch tracking (a far more daunting task then measuring a fixed frequency) and the result is bit different.

However, it might be a good idea to request a mode in the tuner, which makes it listen to the 2nd harmonic, if you tune a bass. Or use the same pitch detection as flex pitch to avoid these differences.
