I tried logging into my apple account on the Apple Website and my password didn't work. I know I had the password correct. I set a new Apple ID password. After this security update all my passwords for Safari and Chrome are gone. Could this be due to the fact that I changed my Apple ID on the Apple Web site?

Changing your Apple ID at the web site shouldn't affect the browsers. If you have changed your password, have you followed the steps in this article? That may restore iCloud syncing and restore the passwords.
