Is it safe to use in closed-display mode? will this not dammage the macbook pro in the long term ?

If it damaged your computer, they would not allow you to do that, because it would cost them money.
You MUST follow these procedures exactly:

Every Mac with multiple diplays is also ready, willing and able to use both displays at once in Mirrored, Extended Desktop, or "Displays have separate Spaces" mode.
