As you can see in the screenshot above, Mail is showing a read email in a Smart Mailbox I have set up to display only unread mail. It is also counted in the mailbox counter, visible in the lefthand sidebar. It is just this one particular email. I have tried marking it as unread, then read again, to no avail. It always appears in this Smart Mailbox. How can I fix this?

I was able to fix it by marking and then unmarking the email as spam. 🤷♂️
Does your smart mailbox search also match that draft, or some other unread message? Failing that... Quit and restart Mail. Failing that... Reboot macOS.
No, that read email that's stuck in there isn't the counted draft. It's from one of my inboxes. It persists across relaunches and reboots.
Is it showing as read in the inbox?
Yes. As you can see in the screenshot, it even shows as read in the smart mailbox (which means it shouldn't be there).
I was able to fix it by marking and then unmarking the email as spam. 🤷♂️
