On reboot, Mission Control moves all windows of an app to one desktop

Let's say I have four windows open in a text editing app. Two of them are in Desktop 1, and the other two I have dragged to Desktop 2. All good, but when I shut down my Mac and then reboot later (with it set to reopen all apps/windows from the previous session), all four windows are now in Desktop 1. Is there a way I can force Mission Control to remember where I told it to put those windows in the first place?


In System Preferences -> Mission Control, i have "Group windows by application" unchecked. But again, this only works for the current session. Once I reboot, everything it lumped together in one desktop.

If you control - click on the Dock icon for the application, then select Options, is the application set to open in Desktop 1? If so, have you tried setting that to None or All Desktops?
