Is malwarebytes safe

Is the free program Malwarebytes safe? It was recommended on the forums in response to a question about a pop-up message saying "Apple wants to make changes". The responder said that was malware and recommended Malwarebytes. But as soon as I installed it its behavior made me have doubts.
