I have few hundred pdf's in my books app on my Mac and I want to delete them all from my Mac. I still want those files available in iCloud and my other iOS devices.
Will deleting the books in Mac book app delete the files from iCloud and and book app in other iOS devices ?
Did you try rebooting after turning off Books in iCloud Drive Options?

Yes it will. When you delete iCloud Drive books from Books, the alert specifically tells you that the book will "be deleted from iCloud and all your iCloud devices", and the confirmation button says "Delete Everywhere".
Instead of deleting the books, you might consider turning off iCloud Drive for Books on that Mac. You can do that in System Preferences --> Apple ID --> iCloud Drive Options --> uncheck the box next to Books. You should see iCloud Drive books disappear from Books app, though you might need to kill/relaunch Books in order to make it happen.
I did try ticking off the books in iCloud Drive as you said and even turning of iCloud Drive, the books are still there.
