When you order online, Apple's online store will tell you if the item you are ordering is available for an in-store pickup.

The on-line store will not allow you to place an order that includes in-store pickup if that item is not available for in-store pickup. The on-line store will also show you what stores have it in stock. Many times the item you are interested in might not be available at the initial Apple Store you selected but is at one that is close by.

Alternately, you can have an item shipped to an Apple Store and pick it up there versus having it shipped to your residence or business.

You can order whatever product online for pickup at a store; for instance, no store will have inventory of custom configurations, so you can order online and Apple will ship the product to the store you indicate. There may be occasional instances where store pickup is not available, but I have always ordered online - especially from the refurb section of the online store - and chosen to pick up at my nearest store. And, there are no refurb products in stock at any store and I was able to pick up my order.
