Two places to go.
In Mail, Preferences, for that account check settings in mailbox behaviors . At least ensure junk goes to junk folder and not trash bin.
Sign into your mail account in Safari and check rules and junk filter or whitelist options, and these will depend on the provider (Google, Yahoo, MS etc)

Peter,
Thanks for the response. I have checked mail preferences and all seems Ok but still most incoming mail goes to Bin. Interestingly when I send mail from my iPhone a copy turns up in my Inbox and not the Bin.
Check in your webmail too.
I have implemented a patch by setting a Rule that any email for a contact containing 'To" goes to the inbox.
