When you delete an e-mail message you delete it everywhere, on your iPhone AND on your e-amil provider's servers (or, depending on your settings on the e-mail provider website, that message is moved to trash folder, for a certain period of time).

Thank you, however when I download to phone, it will then download to my MacBook Pro, (when I open Mail), even if it’s been deleted from my phone prior.
Conversely when I delete from my MacBook, it does delete from all devices.
I would like to have it stay on the device it’s been downloaded to until I manually delete from that device.
I currently have iCloud turned off on MacBook.
Is this a Mail settings issue possibly?
When I upgraded my phone last year, this became an issue.
If you have an IMAP account it should always remain in sync; if it doesn’t then it isn’t working right.
But it sounds like you have a POP account, where each device works independently. By default iPhones do not remove messages from the server, but computers do. If you go to the Preferences in your MacBook mail account there should be an option to leave messages on the server when they are deleted from the computer. As I don’t have any POP accounts I can’t tell you exactly where it is, but it will be a checkbox.
