I would like to transfer some large files from my iPhone's Files app to my computer, but they are not showing up in iTunes' file sharing window, only third-party apps are listed. How is it that Apple's own Files app isn't cooperative with iTunes file sharing?

Because the Files app is designed to use iCloud Drive. Unlike the File Sharing area in iTunes locally stored copies of files that are in iCloud Drive can be dropped in order to free up space on the device. You should be able to access the files in question from www.icloud.com.
