After I partitioned the windows boot-up then removed the rest of it through the terminal now there’s something called “EFI boot” In my startup menu. Every time I click it it just sends me to a black screen. My Mac also auto selects the EFI boot every time it restarts instead of the regular boot up. Is there any way to remove this EFI boot?
You need to remove the Microsoft folder and it's contents from the disk's EFI partition.
It is not recommended that you remove Windows, installed via Bootcamp, using any other method, unless there are problem using BC Assistant. The recommended method is Remove Windows from your Mac using Boot Camp - Apple Support.
Post the output of
diskutil list
from macOS Terminal.
Can you run a SMC and NVRAM Reset and test?

I would have loved to use boot camp however it completely ignored my Microsoft boot up (I couldn’t delete it) and would whenever I would load boot camp it would act as if I wanted to install another Microsoft boot up. There is no EFI partition that pops up, only the regular Mac one

Just did it, there's a main folder called EFI. When I click on that there's two folders: APPLE and Boot. Should I delete "Boot"?

No, just APPLE and Boot. Also, the boot up is not called Microsoft anyone (not after I deleted it through the terminal) its called EFI Boot.
