mkv to mp4 = choppy plus no audio??

watching mkv on my mac isnt a problem.
good quality a/v.
but when i used isquint to convert mkv to mp4.
audio is lost and video is very choppy.
any help? thanks.

Or anyway for me to watch mkv files on my ipod touch.. Hahah thanks..
