Jun 13, 2012 8:01 PM in response to r23wby jeffreyfromCT,The epub book in iBooks disappeared from my daughter's iPod Touch (4th gen.). I would sync, and iTunes on the computer would show the books were on the device, but then when I went into iBooks on the device, there were no books on the shelf. This solution worked: I found the actual book files in the Finder (under music, and then itunes) -- you can find the location using Get Info on the file in iTunes -- and then dragged those files back over the iTunes icon in the dock; then I re-synched; and to my surprise, the books show up again on the device in the iBooks app -- they are there, sitting on the shelf. It's as if the name had been in iTunes, but the content was missing, and doing this somehow reset the files. Strange.

Jul 1, 2012 7:40 AM in response to MitHiralby Enver Masud,Books (PDFs) in iTunes/Books on my Macbook Pro won't transfer to my iPad 2.
I've deleted the Books App in both iTunes and iPad, restarted Macbook and iPad, reloaded the PDFs in iTunes, but they just won't show on the iPad.
Everything worked fine till this morning.

Select all books (by pressing ctrl A or Edit>Select All) under 'Books' in 'LIBRARY' (on the left hand side bar)
Then click Edit>Copy (or press ctrl c)
Go to 'DEVICE' and click on 'book' category under your iphone/ipad device being shown there.
Then click Edit>Paste (or press ctrl v)
Sync.
Books show up in iBooks on the iphone/ipad now.

Oct 1, 2012 5:09 PM in response to amrsmrby Kovach,The Copy/Paste process worked for me -- by changing between manual and automatic sync there was always a particular epub file that was never syncing to the iphone.
Never thought this would work but it did. Actually once you paste it starts syncing instantly.

Dec 22, 2014 6:31 AM in response to r23wby WICAT,Check the iBOOKS app. At the top there is a drop-down menu. It should say: All Books.
If PDF's is marked your books want show!
That did the job for me!

May 2, 2016 2:20 PM in response to r23wby mparenti,It is an iCloud problem. In your iMac go to system preferences:
- iCloud
- iCloud drive: open the "options" button
- if iBooks is checked, unchecked it.
- click "done"
Close everything. The open again and check the box of iBooks in iCloud drive options (undo what just done).
Now open iTunes and iBooks and the books, pdf, etc should appear again.
