Once you've installed one of the cloning apps, open Disk utility (Applications > Utilities), highlight your internal drive and erase it, name it Macintosh HD, and format Mac OS Extended (Journaled) with GUID partition scheme to make it bootable. Then launch the cloning app and select all to clone to your internal.
Hopefully that should work.

If I understand this correctly, you can boot from your USB drive? Then I would just use CaronCopyCloner or SuperDuper to clone your system back to your internal drive from the USB. install one of those two apps on your flash drive and then clone your system.
After password it looks like normal desktop. About This Mac says OS X El Capitan Version 10.11.6 , Storage says external 16 GB usb disk. And HD 250 GB SATA Disk, Top right of screen has icon of external usb drive.
I have a usb flash drive that when installed on imac with clean hard drive. Boots up and ask for password and runs , but is not on systems hard drive.
And what does it do if you put in the Password?
Ok I will try that. Thank you
Success at last clone program work great, YouTube videos got me in to trouble fast. Thank you
you are welcome!
