I delete the Smart Mailbox (one, or several, it doesn't matter), but when I close/re-open Mail app, it's (they're) there again. I tried the "rebuild" suggestion found in forums, nothing happened. I recently changed the name of my Home Directory, which resulted in Dropbox issues, so changed the name back (Dropbox fixed).
Maybe I've disrupted how and/or where Mail saves?

Thank you. Tested in Safe Mode, problems remained (deleted Smart Mailboxes and Signatures returned, and another which is now consistent: clicking on Mail > Preferences results in spinning wheel for 20+ seconds before Preferences window appears).

Thank you PsyDye, it took me awhile to get back to this. Following your advice, I created a new user account, admin, and was able to add Smart Mailboxes and Signatures. Both remained after application quit and restart. Problem persists in original user account. When I opened the Mail application, there was a 15-30 second rainbow spinning wheel, once it stopped, app worked normal.
