Hello,
I am on a MBP 2017 with the latest version of Mojave.
When I launch Windows via Bootcamp, none of the following settings are preserved: the touchpad does not scroll, the secondary click is deactivated, and the Functions keys behave like macOS, not Windows.
So I always need to manually configure this in AppleControlPanel.exe when I launch Windows.
Any idea how to fix this?

Have you tried to re-install Bootcamp drivers?
Can you run it as Administrator and check if the settings are saved?
Are the Apple services running with the System account? The settings are saved in the NVRAM and shared between macOS and Windows.
You should. Does AppleControlPanel.exe run as System account? You can use the following command and test.
C:\Windows\System32\runas.exe /trustlevel:0x20000 AppleControlPanel.exe
I assume you ran setup.exe. Can you post the version of MacHALDriver.sys?
I have a later version on my 2018 rMBP.

Currently I only see one Apple service running: "Apple OS Switch Manager" (AppleOSSMgr.exe), and its running with the SYSTEM user. Should I be seeing more services?

This command works only if I launch the command line as an adminstrator first. If I just execute it directly I get this:
C:\Users\Renaud>C:\Windows\System32\runas.exe /trustlevel:0x20000 AppleControlPanel.exe
RUNAS ERROR: Unable to run - AppleControlPanel.exe
740: The requested operation requires elevation.
Could that be the problem?

6.1.6700.0 seems the right version for my MBP 2017. If I check BootCamp.xml from both the Brigadier downloaded files and the ones from MacOS (Bootcamp assistance -> Action -> Download Windows Support Software ) it refers to this version.
Any other things I could check? It seems reinstalling Windows is the only way to fix my issue but I cannot do that right now

Is your Windows installation a new install?
I've had this problem since I bought the computer and installed Bootcamp and Windows 10 on it.
So it's not "new" but it's not an upgrade from Windows 7/8
I've just done that with the help of brigadier (https://github.com/timsutton/brigadier)
But still does not work...
Which way do you recommend to reinstall the drivers?

Yes I ran setup.exe in what brigadier downloaded in ...\BootCamp-041-89042\BootCamp
The file version is 6.1.6700.0 (file found in C:\Windows\System32\drivers)
It can be annoying to have this issue. You may want to consider cloning the installation and restoring it, but I have not tested this method to correct your specific issue.
