No. In fact you should keep the pencil attached to the side of your iPad so the battery is constantly charged. If the battery goes dead from not being charged, it may never be able to charge again.

Far from it. Keeping your second generation Apple Pencil docked to your iPad, when otherwise unused, will actually protect the tiny internal Pencil battery from damage.
