I realise that neither Motion nor FCP are photo editing apps, but is there a way to remove the background color of a gif? There may be a way to use a mask to remove the color as the animation occurs, but that seems more trouble than its worth.

It depends on the image. If there is a clear separation between the background and foreground colors, you can try the Keyer effect. Can you post a screenshot of the image you have in mind?

Try adding the Keyer filter to your gif. The Keyer is identical to what is available in FCP.
It is possible that it keys the white color outright.
If the Keyer picks up a different color, drag the Strength slider to zero, click the Sample Color button and then click and drag on a portion of the white background.
