This feature is called Markup. Markup will work with PDF documents in Books however it will not work with Book Store purchases. If an application has not explicitly added support for Apple Pencil then Apple Pencil will act as if you were touching the display meaning that in an application (or game) where you would tap something, Apple Pencil will activate a tap.
