Buying iPhone SE 2020 and iPhone XR from Flipkart/Amazon then the iPhone's will have all real H/W and Software which is same as getting from Apple Store.

From Apple, you know you will get a new, unused device that you can use out of the box. Flipkart is not an authorized Apple seller so you have no guarantee the the phone is new and unused. You risk that it is a used device with an activation lock on it.

Apple authorised Amazon in some countries to sell some models and they will say Apple, but with the risks already stated, why would you, just to save ten bucks? I don't trust Amazon with that much money.
Is Flipkart an Apple Authorized seller? In some countries Amazon itself is an Apple Authorized seller of iPhones, but other companies selling on Amazon with orders fulfilled by Amazon are not Authorized sellers.
If not buying from Apple itself, at the least stick to Apple Authorized sellers to be sure your getting a truly retail new device as only authorized sellers have access to Apple’s wholesale product distribution network.
I wouldn't buy it except from Apple.
