The audio is always muffled when I take videos using the camera app parts of the video are mute or like the mic is under water and parts are loud and clear
I don’t face this issue while using instagram or facebook for recording videos, just the camera app and whatsapp only

When you are recording these videos using the different apps, are they all using the same camera, or are you using differing camera. For example, if you take videos on Instagram or Facebook where the audio is working the whole time, are you using the same camera (front-facing/back-facing) as you do when using the Camera app or WhatsApp where the audio comes and goes, or are they different cameras? Also, if you they are the same, and you test out the other camera, do you get the same result? Check out If the microphones on your iPhone aren't working, as it has some pointed steps that may help, such as testing without any sort of case applied to your device and several others.
You might also make sure that your iPhone is fully updated to the latest version of iOS to which it is compatible. - Update your iPhone, iPad, or iPod touch

I have tried all of the above.
My phone is quite new, it’s iPhone 11, the software is up to date, the microphone privacy permission is on for whatsapp, yet still the audio isn’t clear in videos.
after several resets and restarts it’s working fine in the camera app now, but no audio in whatsapp videos (voice recordings from whatsapp are working fine so it’s not a permission issue)
any ideas how to fix this ?

It's great to hear that things are working fine in most apps, including the Camera app. If this issue is currently isolated to just WhatsApp, and within that app, just isolated to video recordings, you may want to reach out to their support group for next steps since they'll have the best understanding on how to ensure the app is set up in a way that will allow audio recording during videos.
