2 iPhones with separate phone numbers and one AppleId
In a situation where you have the same apple id associated with 2 different numbers, how can I prevent imessages and phone calls from appearing on both phones?

You cannot.
Do not use the same Apple ID with two numbers. Whether there are actually two different people, each needs his/her own unique ID.
